Radar analysis indicates that around 100 millimeters of rain per hour has fallen in parts of Hokkaido and Aomori prefectures on Tuesday afternoon.
They say humid air flowing from the south and a high-pressure system east of Japan have made atmospheric conditions unstable.
Heavy rain is forecast for western and northern Japan on Wednesday.
Up to 200 millimeters is expected by noon in the Shikoku and Tokai regions.
The Kinki and Kanto-Koshin regions may see 150 millimeters.
Southern Kyushu may get 100 millimeters, while 80 millimeters is expected for the regions of Hokkaido and Tohoku.
