The agency says Mount Otake erupted at around 0:22 a.m. on Sunday.
Rocks were observed flying more than one kilometer from the crater.
The agency has raised the eruption alert level to three on the five-degree scale. It is urging people to refrain from entering areas near the volcano.
The agency warns that large rocks may fall in areas up to two kilometers away from the crater.
